He starts to protest, makes a noise of opposition, then sighs. He's not going to force Malcolm to stay awake all night worrying without the ability to check on Gil if he feels the need. No matter what he told Tim about Malcolm needing to function without him, as long as he's there to try and take care of his kid in the moments when he needs it most.
