Not unwelcome at all, just considerate on his part. It's late and retiring to his room is no hardship if she needs some space. He's all too familiar with needing a little bit of time and peace. There's a lot of stress in this place, from various sources, and people handle it differently.
And if she would rather have company, that's okay with him too. He does actually want tea, and he gives a small nod at that, the slightest tug of apologetic smile. Then turns toward the kitchen, to start the kettle and retrieve his mug.
